Naruto insegue il sogno di diventare Hokage, ovvero il piu forte ninja del villaggio. Tuttavia il giovane custodisce in sé un segreto di cui lui stesso e all'oscuro. Quando era ancora un neonato, il Quarto Hokage, per salvare il villaggio, a costo della sua vita sigillo dentro il corpo di Naruto il demone della Volpe a nove code. Da quel momento, il giovane fu visto con diffidenza da tutti gli abitanti del villaggio, e nessuno, per legge, poté piu parlare del segreto di Naruto. Il ragazzo crebbe cosi isolato senza sapere il perché della sua solitudine. Inizio a comportarsi come un teppista per attirare su di sé l'attenzione e, fingendosi sempre allegro, a nascondere l'enorme sofferenza sia per la perdita prematura dei genitori, sia per l'odio che gli abitanti del villaggio parevano provare per lui. Tutto questo fino a quando il maestro ninja di Naruto, Iruka Umino, non cerca di salvargli la vita da un traditore, Mizuki, che aveva ingannato il ragazzo affinché rubasse un rotolo con delle tecniche proibite, e gli dimostra cosi che non tutti nel villaggio lo ritengono un mostro. Dopo aver imparato una delle tecniche del rotolo, chiamata Moltiplicazione Superiore del Corpo, Naruto viene promosso genin (ninja novizio) dallo stesso Iruka, e diventa ufficialmente un ninja, entrando a far parte del Gruppo 7, capitanato da Kakashi Hatake, con Sakura Haruno e Sasuke Uchiha. Insieme ai suoi compagni, Naruto dovra vedersela con svariati nemici, tra i quali spiccano Orochimaru, uno dei tre ninja leggendari, Gaara, nel cui corpo si trova lo spirito del tasso demoniaco, molto simile alla Volpe a Nove Code, e Alba, un'organizzazione segreta cui appartiene anche Itachi Uchiha, fratello di Sasuke, che qualche anno prima aveva sterminato tutto il suo clan, lasciando in vita soltanto il fratello minore. Naruto Shippuuden, riprende due anni dopo la fine della prima serie, precisamente col ritorno di Naruto e Jiraiya al Villaggio della Foglia. Se nel corso della prima serie, il nemico principale era Orochimaru, in questa (eliminando i filler) sono i membri dell'Organizzazione Akatsuki. Contrariamente alle aspettative, anzichè far visita prima a Naruto, gli spietati Ninja attaccano Gaara del Villaggio della Sabbia, per privarlo di Shukaku, la reliquia al suo interno..
